I’ve had this issue too, Logic simply refuses to analyze the audio file, in spite of flex being enabled. I did finally get it to work, I think I rebooted my Mac, or I used the ’analyze for flex’ command, or both. Or maybe even abandoned the project and reimported its’ tracks into a fresh project.

Drag and drop it in the tracks area. double click it to open up the track editor at the bottom. check the FLEX button. then to the right of the flex button click on the right hand side where it says Flex time, this will open up a list of choices.
